In Cross Core audio is set to "Pioneer CDJ"
Audio output 1 is set to 1/2
Audio output 2 is set to 3/4
Routing mode is set to external mixer(mixer also connected properly)
CDJs are set to decks A and B
CDJs are in HID advanced mode
CDJs have firmware 4.32 installed
This sounds correct.

This is a normal behavior as you might have noticed CDJs act like controllers, controlling the software. This means, when you scroll, you scroll the list on Cross screen, and Cross list state is then sent to the CDJs. All HID compatible apps behave like this.

You can't search from the CDJ in HID mode. You must grab you mouse/keyboard and type in Cross.

Well, from the info we got, I can't see anything wrong in your config... I do nothing more do make it work... Try to relaunch CDJ aggregator (this one might be capricious...), who knows!
