Replacing mp3 with m4a

Is it possible that when you delete mp3 file from library and wanna replace it with quality m4a file, Cross will let You do it, so you dont lose playcount for current file?
Now its have start from 0 again and it will be removed from all playlists too...

Not likely. It is a new track which has new characteristics within the audio. Full analysis is required. Doing this in a safe and reliable way will be quite complex.
