Hi DJ Hudu. Welcome to the MV forums
*Check your Needle cartridge connecters. Unscrew them, blow in the socket, and 'jiggle' them around.
*What is the % of timecode are your getting when your are in 'preferences>vinyl' calibration? (on the working deck, and the not working one?)
*Try plugging the working TT into the channel that seems to be NOT working. If that is ok, then it is a problem with your TT/needles/cables/ground wires.
*Are the outputs from the u46 plugged into 'line ' inputs on your mixer?
Cheers

the problem is probably the low power on Macbook USB ports. Some ports provide more power than others. I recommend you buy a 9V power supply for your U46 if this problem persists...

I thought I read that the U46mk2 had to always be plugged in the same USB port. Was that just for DVS or is it also for Cross? Could it be the problem?
