I'll try it in other words: The Gain analysis sets a standard general volume for every track to be the same.
So if you load the tracks, don't touch any fader the 'computed' volume is the same.
Once you start touching controls to make adjustments the actual volume is no longer the computed volume. Cross does not adjust for this.
So the good thing is that you know that if you do certain adjustments for the one deck, you'll have to do similar for the other deck.
The computed volume is just a good start. To get out of a track the energy you want the actual volume and equalizing (and FX) determines how it is experienced by the crowd. All kind of quality factors like amplifiers, speakers, acoustics (absorption, echo,..) will determine the levels of adjustments needed.
