I'm pretty sure this is a hardware issue with your hard drive.
Can you give me the 2 references (old & new drives) ?
I bet you've now got a green hard drive that is always in sleep or low power/noise mode and have issue to be awakening quickly.
Fortunately on a Mac it is easy to chase those issues. Try to boot from an external hard drive with the same system image.
